You said it as if it's a logical sequence, but it isn't. Just because God creates everything, doesn't mean he conducts hashgacha Pratis. He has the power to, but who said he does, or even wants to? Especially minor details. Who said you banged your knee for a reason or a cat ate a mouse for a reason? It's the nature he coded running as he programmed it.
The idea is that God is actively creating everything at every moment. Which means not just an object, but also the hand that's about to grab it, the wind that's about to blow it and twist it, and all the laws of nature that make it erode over time and change.
If this is all true, then that means He's the one making the hand, which picks up the cup that He's making, which may dent a little because the hand squeezed too tightly, which also occurs because of the way the chemical bonds interact at the molecular level which is also being actively created by God.
So all things and interactions are a Godly creation, then it's logical to say He's coordinating everything. Because who told the hand to grasp it? The man's own mind. But all the synapses firing off, telling him to grab the cup are also Godly creations.
This is complex, so, good question. But if everything is actively being created right now, down to molecules and synapses, then He's coordinating all things

Just didn’t really get the point of this episode, was it that G-d runs everything “hashgacha pratis” or was it that it has to be that way because G-d is always creating there was so much good stuff kinda lost the point.

To answer your question - it's both! We're saying that God runs everything "hashgacha protis", and the Alter Rebbe says that this is how it must be because God is always creating everything.
Since God actively creates everything at every second, He must be highly aware of where everything is, what it's doing, and He gives the energy for what everything is about to do as well, so He's controlling everything - hashgacha protis.
It's both points you pointed out, one leading into the other.

Absolutely.
I would never be so bold as to say why, we can't understand God's ways. But He is absolutely everything every being, the matter they're made of, the synapses firing in their brains.
What about free will?
Good question. Very complicated.
It's not my favorite thought, but Judaism does say that non Jews don't have choice, God moves them around. If that's the case, than God is for sure orchestrating. As for the choice of Jews, we don't always choose well. Adam eats from the tree, Solomon breaks the kingdom, Marx sweet the 20th century on fire.
So there is some human input that we need to adjust for. But for the most part, God orchestrates all moves. Even really difficult ones for us to understand.
